The club has since offered its support to the Portuguese midfielder following the incident, which occurred during his absence from the country.
According to reports, none of Fernandes' family members were present at the property when the intruders broke in.
Police are believed to have arrived at the scene within minutes, with the suspects reportedly spending fewer than five minutes inside before officers responded. Cheshire Police have been contacted regarding the matter.

Fernandes is far from the first high-profile player to be hit in this way.
The incident mirrors a troubling trend of burglaries targeting Premier League stars while they travel for matches.
Manchester City's Ruben Dias suffered a similar break-in during a Champions League tie against Galatasaray back in January.
Jack Grealish, Raheem Sterling and Riyad Mahrez have also previously had their homes targeted in comparable circumstances.
The off-field incident compounded what was already a miserable evening for Fernandes. United slipped to a 4-1 defeat against Como, a result that extended the club's reported winless run to seven matches and intensified scrutiny around the squad's performances.
After the final whistle, Fernandes did not hold back in his assessment of the team's approach, publicly questioning manager Michael Carrick's decision not to adopt a man-to-man press, arguing the setup gave Como too much room to operate.
Despite the pointed criticism directed at the coaching staff, reports suggest Fernandes will keep the captain's armband and is not expected to face any disciplinary consequences for speaking out. Carrick himself is also said to be staying in the dugout, with United's next Premier League outing against Bournemouth on the horizon.
